The Yang is sealed inside the Hakke Fuuin Shiki.
We all know that although the seals that were made by the Shiki Fuujin variation that Sarutobi used, and the Shiki Fuujin variation that Minato used.. are still the SAME jutsu.. they involve the same process... but different ways on how it was performed by Minato and Sarutobi, respectively.
Faced off against an opponent nobody could ever dream of defeating Minato figured of using the most powerful fuuin jutsu he could harness. A jutsu that was developed in case this kind of scenario would happen. Instead of the Shinigami reaching through a clone of Minato... it reached through Naruto.
But, for this sealing it was a variation of the first seal. The combination of seals... the double Shishou Sealing Technique seals the Kyuubi into Naruto's system and prevents it to escape. The double Shisou seals forms the 8-Trigram Hakke Seal which allows Naruto to tap into the Kyuubi chakra making Naruto's body an ultimate chakra machine.
THE FINAL SEALING
Minato used the SAME jutsu that Sarutobi used against Oro, the Dead Demon Consuming Seal. Sarutobi himself CONFIRMS it.
The Kyuubi is to be killed ONE WAY, by sealing it in a newborn and that jinchuuriki (human sacrifice) dying. Now, when we say the SAME jutsu it doesnt necessarily mean that Minato and Sarutobi did the same STYLE of sealing. So the question is, HOW did the Kyuubi ended up being sealed INSIDE Naruto instead of being consumed by the Death God?
How did Minato do it? What exactly happened ?
MINATO'S SHIKI FUUJIN AND THE KYUUBI'S YIN AND YANG
Here's how Minato did it:
1. He summons the Death God invoking it's power
2. The arm of the Death God reaches through Naruto's body
3. Death God pulls the Kyuubi towards Naruto's body.
4. Minato divides the chakra into Yin and Yang, sealing the Yin chakra inside the Shiki Fuujin, and the Yang chakra inside Naruto. He uses the double 4-symbol Shishou sealing technique to seal the Kyuubi inside Naruto, forming the 8-trigram Hakke sealing style, allowing some of the Kyuubi's chakra to mix with the kid's chakra.
Minato splitted the Kyuubi chakra into Yin and Yang so that the Shiki Fuujin seal would have the 'shadow' (Yin), and Naruto would have the 'light' (Yang). He did this for two reasons: (1) to seal the Yin chakra of the Kyuubi inside the Shiki Fuujin seal, leaving the Yang chakra to be sealed inside Naruto, AND (2) to leave his son and his village a powerful weapon. Minato's jutsu follows the principles of Yin and Yang; since the jutsu cannot be done with just the Yang chakra of the Kyuubi sealed inside Naruto, he sealed half of it inside the Shiki Fuujin seal (Yin) and sealed the other half inside Naruto (Yang), to serve as a potential weapon.
5. Death God pulls his arm out of Naruto, leaving a spiral symbol on Naruto's stomach, which looks exactly the same as the spiral which appeared on the Third's stomach after performing the technique
6. Since the jutsu requires the soul of the user, the Death God consumes Minato's soul in the process. Minato's soul is sealed inside the belly of death.
7. Kyuubi is sealed inside Naruto and Minato dies.
THE MISCONCEPTION ABOUT THE KYUUBI'S YIN AND THE SHIKI FUUJIN
You might be saying Naruto does not have both the Kyuubi's yin and yang. Some believe the yin is inside the Death God's belly.
BOTH the yin and yang are sealed within Naruto.
Here's the proof:
Jiraiya: "Minato only sealed the Kyuubi yin chakra using the Shiki Fuujin." The Kyuubi yin chakra is sealed BEHIND the Shiki Fuujin seal on Naruto's stomach, NOT IN THE DEATH GOD'S. Its in this seal that the Kyuubi yin chakra is sealed. This is also the same seal inside Naruto's subconscious represented by a huge gate enclosed by a seal, the Shiki Fuujin.

So the yang chakra is also sealed but is sealed inside Naruto's body. Both the Kyuubi's yin and yang is sealed within Naruto but was splitted up. His yin was sealed away behind the Shiki Fuujin seal while his yang was sealed within Naruto's body so that Naruto could use its power.
The caster of the Shiki Fuujin has various options. A caster could seal a target in the Death God's belly OR place the seal on a container and seal the target behind the Shiki Fuujin seal. Some believe all targets sealed with Shiki Fuujin goes inside the Death God's belly. That is a misconception. Naruto is a special case because Minato used a complex sealing technique which splitted the Kyuubi's chakra into yin and yang, sealing the yang inside Naruto and sealing the yin behind the Shiki Fuujin seal WHICH IS ALSO IN NARUTO'S BODY.
Sarutobi does demonstrate what Shiki Fuujin can do, but people keep on forgetting that Sarutobi planned on taking the Shodai, Nidaime, and Orochimaru with him while Minato planned on entrusting the Kyuubi to Naruto from the very beginning to make his son a jinchuuruki. THAT IS THE DIFFERENCE.
Naruto's case is very unusual because this type of sealing is very complex, and Naruto is the only person in the entire world who has ever undergone the process.
Bijuus are nothing more than massive formations of chakra. BIJUUS HAVE NO PHYSICAL FORM, UNLIKE HUMANS WHO HAS BOTH BODY (PHYSICAL) AND SOUL (SPIRITUAL). But still since the Kyuubi is just a massive form of chakra, THIS CHAKRA CONSISTS OF YIN AND YANG.
Naruto has two seals on him: Shiki Fuujin and Hakke no Fuujin-Shiki. Shiki Fuujin only sealed the yin, and what was left Hakke no Fuujin-Shiki was used to seal the yang into Naruto's own body. There are only 2 plausible locations for where the Kyuubi's yin chakra is housed:
1. The stomach of the Death God.
2. The Shiki Fuujin seal itself.
One doesn't make sense because Naruto has Shiki Fuujin on him (Sarutobi had the Shiki Fuujin seal on his body plus he intended to seal the souls of Nidaime and Shodaime INSIDE THE DEATH GOD'S BELLY, but Minato did not intend to seal the Kyuubi inside the Death God's belly, he sealed it INSIDE NARUTO), so which leaves the second option. Two makes sense if you consider Tsunade's regeneration seal used for her trump card, which seals/stores her chakra INSIDE THE SEAL ON HER FOREHEAD, similar to the yin chakra sealed INSIDE THE SHIKI FUUJIN SEAL.
Let me explain it a little bit further.
We know that the Yin chakra was attempted to be completely sealed. For purposes of our understanding, it is to be locked away, and yet the seal, as we know, is being broken as time goes on. However, behind the Hakke seal, we have the Yang chakra, which is able to be leaked to Naruto on a constant basis.
Yang Chakra = Physically-tinted chakra. This chakra focuses on the body and it's alterations. Kakashi makes mention of the Akimichi (Chouji, explicitly, IIRC) when he explains that there is also Yin and Yang chakra. As we know, Chouji is capable of expanding his body, which is a physical change of the body. This is probably one of the many effects that Yang chakra can perform. However, we are looking at Naruto. What are two things Naruto is known for? His incredible stamina (a physical aspect) and his ability to regenerate from wounds quickly (a physical repairing effect). Both of these can easily be attributed to the great amount of yang chakra that is constantly being given to him in small portions by the Kyuubi.
Later, we see Naruto bargaining with the Kyuubi unconsciously for chakra, and Kyuubi is housed beyond a gate. This gate is a mental manifestation of what is the Shiki Fuuin, the evil seal. Kyuubi gives him more chakra, probably by forcing the leak that he normally gives Naruto to expand in amount, which is simple with Kyuubi's potentially limitless chakra.
Later, in an attempt to have Naruto's skills progress further, Jiraya uses the Key. This Key quickly has Naruto lose control of himself and enter his four-tailed state. This Key is the one that opens this Shiki Fuuin, releasing the Yin chakra, unlocking the Kyuubi and giving him his share of Naruto's body. Because ALL of Kyuubi's Yin chakra is controlled by Kyuubi and Naruto's measly chakra is nothing by comparison, Kyuubi would probably have full control. Also, note that Naruto's subconscious mind floats behind the gate, where Kyuubi's Yin chakra is, and this marks the second time (though only the first we see) of Kyuubi's four-tailed transformation. Secondly, notice that the yin chakra actually hurts Naruto. After the Yin chakra is once again suppressed, notice that the Yang chakra (which is under Naruto's control) is still present, rapidly trying to heal his wounds.
So, Naruto has constant access to the Yang chakra, and the Yin chakra is suppressed deep within his body, entirely in the possession of the Kyuubi. Therefore, what Naruto has to learn to do is subjugate all the Yin chakra in his body with all the Yang chakra he controls. It's hard to wrestle with a demon, but if Naruto does, he will have every ounce of the Kyuubi's chakra at his disposal, from which almost anything is possible, "That Jutsu" or otherwise.
