Because think: Ishida hates Shinigami, souls (or just Hollows?) destroyed by Ishida won't go to Soul Society, and most importantly... I think both he and Tousen would agree that Soul Society should pay for killing the Quincy clan.

Ishida hated the Shinigami. Now he knows many of them, he's friend with a few, he noticed that the Quincy slaughter was mostly due to Mayuri's crazy mind.

Besides even if he still hates them (which I doubt), there would be no point allying with the Hollows, the Quincy main purpose was exactly to save people from the Hollows which weren't cleansed by the Shinigami, do you think he would really help them conquering the world? :oh
