Ok, here's the setup:

Kimimaro is the same size of Godzilla, and is proportionately as powerful as he was regular size, and totally healthy.

Godzilla is Godzilla from the various movies, no animated series, no comics, no weird crap like that, just the movies.

Kimimaro. Look at how proportianal slower Godzilla is. Kimi can move much faster.

Not only that, but Godzilla and Kimimaro both have durability as a strong suit.
Godzilla's hand-to-hand attacks are more bludegoning force than anything, where as Kimimaro has slashing/piercing force at his disposal. Slashing/piercing is better at bypassing natural defences like simple durability.

Additionally, Kimimaro's variety of attacks is much broader than Gozilla's.

He may even be stronger too. After all, look at the unweildly fashion Godzilla uses to knock down buildings.

^ Godzilla probably isnt as slow as you think. Download 3 against 1 from http://media.dvd.ign.com/media/782/782317/vids_2.html its a small file but it shows him to be pretty quick, smart, and agile. I wish they had the start of that fight because it shows him actually running and fending off a triple attack where the three of them tried to bank him in the same instant if I remember correctly. And thats from his most recent film.
His skin is very hard to penetrate and he has instant regeneration. Plus a miniature atomic blast thats hot enough to burn diamond will probably do more than just singe even a CS2 Kimimaro's skin a bit.
