Assuming Peter and Sylar fighting at their full, no regard for collatteral damage, who would eventually win?

What good would phasing be able to do?

Sure he can stick his hand in Peter's head but as soon as he lets go Peter'd regenerate and be back alive again.

Also Peter's invisibility would make him as hard for Sylar to find as Illusion would make for Peter to find Sylar.

And besides, Peter is probably of the skill level by then that he'd be able to wield those powers soon after seeing them, just like he did in the comic had that went with that episode.

Peter has super speed + flight + telekinesis. Sylar wouldn't even be able to get close.

And with super strength Peter could rip Sylar's head in half and pull out his brain :pek

If Peter actually bothers to use his time stop then there is really no reason he should lose. I think the reason he didn't bother doing it in the episode was because he wanted Sylar to suffer as much as possible.

That is true. He wouldn't be able to do much. He would however if having stopped time, be able to do a rapid series of punches that would leave the feeling of having been punched what, 10,000 times at once? The force would be cumulative and that would be enough to stun Sylar and make him waste time regenerating long enough for something more deadly.

One nice thing about stopping time indefinitely is that you don't really need a knife on hand, you just need an idea of where you might get one.
True enough. But the problem if the battle takes to the air. Having stopped time, you can't fly so you wouldn't be able to get down. Now if you stopped it, got a knife, resumed fighting and made use of it later, thats a different matter.
