Now be more specific, are you talking about the current FF4 or classic FF4 ? Depending on your answer the curpbstomp's degree may vary.

Classic: The ninjas don't have any jutsu that may prevent Sue from choking them with her force fields or make their heads explode.

Current: The hokages will have a hard time dealing with Storm, class 5 hurricanes, thunderbolts, etc

Spidey and Ben can manhandle the hokages if they're fool enough to try taijutsu. I don't think they can dent Ben, and they'll have a hard time hitting Peter. The heroes will stall the ninjas long enough for the sweepers (Sue/Ororo) to do their job

The Shiki Fuujin takes a lot of time, and Sue can easily cancel the jutsu during the pre-cast delay. Storm can always zap Saru/Yondy and their clones, cancelling the jutsu.

Now, the Hiraishin+Rasengan combo won't hit Spidey, will deal despictable damage to Ben, T'Challa or Reed, and Yondy won't leave a tag on Ororo nor Jonhy, unless the Will of Fire enables him to fly and the tag to not be burned.

The Mokutons won't stop Spidey nor Ben, Reed can always slip his way out of the wood. Sue can expand her force field to such degree that the jutsu will be inefective (Now, don't go around telling me than a Mokuton will go through force fiedls who resisted worse things)

Well, Sue and Ororo can solo this, the other aren't really needed.

Hell Peter and T'Challa can solo this too (with their jobber auras fully activated)

You could make it a gauntlet for the Hokages and they STILL wouldn't get past Johnny or Sue.

The Hokages win. With the Genjutsu, and such, not to mention they are ALL hailed as the ultimate shinobi. Not to mention the summons. Hell, Sandaime knows all the techniques in Konoha. And the FF won't actually kill anybody...
And the third easily took out the 1st andf 2nd. They have abilities FAR beyond those of the FF. ( Stretching, spon...Combustion, invisibility, and being the Thing...who is a complete bad ass withstanding.)
