Somehow, the theme throughout Naruto is that sheer willpower will pull through at the end. Aka, Chouji, Rock lee, Naruto.

Come on, can Shika really match someone like Naruto? He may be smarter, but Naruto also doesn't have any real tricks to figure out, and the KBs will cause a big problem for Shika, plus Naruto has the raw chakra to break out of Kagemane AND has KN0/KN1 for backup if he ever needs it.

Shikamaru can't do squat if Naruto shoves a rasenshuriken in his gut while he's thinking. He can't stop Naruto either, since we know the shadow jutsu can be broken by those with superior chakra. Shikamau's wouldn't last 2 seconds longer than it took Naruto to charge his jutsu.

Oh yeah, no doubt. Shikamaru is a genius. However, he's also ridiculously weak in certain situations. He's a very lousy one on one fighter. Naruto wins it hands down. I think Shikamaru may start off strong, but the eventual drain on his chakra supply will take it's toll on Shikamaru. I think he knows this and may try and end the fight quickly before his chakra runs dry. But yeah, Naruto wins it.

With prep time I would give this to Shika easily. Without prep time I will go with Naruto. I just don't see anything Shika could do once Naruto transforms. I doubt he has the strenght to hold Naruto in that form with his shadow.
