I have seen that gesture a few times in One Piece. Why do they do that and is it some kind of reference to some other japanese show?

I think its just more of a sign.

Like "the finger" only then meant for when someone is being retarted(most of the time luffy)

Must be something japanese(duhh:P)

I think it's to say that something previously said is wrong/stupid. Almost a waving away the idea kind of gesture, or just a mock slapping round the face gesture.

I never see it in any other anime, so I think it's a reference to something. Maybe some Japanese comedy routine or something.

It's a typical Japanese thing, usually goes along with "Oi!". I saw it in something for a Pokemon D+P ad involving Japanese people who really freaked me out.
