Yuki from Suzumiya Haruhi vs. Neo from the Matrix.

In the matrix(but she can still alter it)

Hacker vs. Hacker.

They seem to have similar powers, but Neo has more abilities. She probably has more of a mind for hacking than Neo does. It's a toss-up... Neo also has practically the abilities of an esper as well. This is a pretty tough matchup.

Yuki overwrites the area data and erases Neo from existence.

So I say Nagato win!

To any1 with doubts of Nagato's power....look below

Yuki could trap him in closed space.

Yuki FTW.

Yuki would win easily since she has power to completely manipulate the space and program, while Neo is only able to hack his individual ability in the Matrix

Now a better match would be Revolution's Agent Smith vs Yuki.

Neo's hacking in the Matrix is done subconciously. That one of the reasons he is the Chosen One,at least in the first movie.

Unconcious hacking of the Matrix VS Concious Hacking of the Matrix. Knowing a bit about how the unconcious works, I'm inclined to say that it would be multiple times faster and better than it's concious counterpart, even if Yuki's intellect is far above Neo's.

Well in the matrix I still think Neo would be able to win if he's fast enough to erease her out of existence

Well, i would go with Yuki for this... Yuki has shown a much better control of changing the whole data space of even a real reality (erasing asakura's closed data space) and shows an impressive hackign ability in accordance to computers (when she hacked the computer club's game)... Neo has this ability where he sort of ignores the rules basically, but he has never changed and manipulated the world he was in except for that sentinel that he fried in the real world...

What you forget (or not aware of) is that Yuki is not a human but a far advance alien lifeform far far ahead of human mental capabilities. She has proven this on many occasions. Because of this I would say that her hacking even consiously is greater than the uncouncious haking of neo.

So stopping bullets in midair on 2 occasions isn't manipulating the world he's in? Reaching into someone without breaking the skin isn't manipulating the world? He can manipulate it, he just doesn't always. I mean, if he can stop bullets, I don't understand why he didn't just stop all his opponents from moving though.

I think the "gun" program of the Matrix is pretty easy to read. Every time they pull the trigger, Neo can sense that and stop the bullets mid-air.

The reason why Neo doesn't use it against opponents? Easy. Without that there'd be no badass kung fu fights.

Exactly. Actually I think Neo just LIKES fighting...he could easily just go inside his opponent like he did Agent Smith, but he was probably a kung fu movie addict when he was a part of the matrix in addition to being a hacker.
